Sounds to me like your clutch isn't disengaging properly. Clutch fluid full? How old is the clutch? Try adjusting the pedal up, so that it travels more. Do the idle relearn as I suggested and see what happens. Anytime you disconnect the battery you are supposed to do it.

Does it sound like its coming from the bottom end? Or does it sound like its coming from the valley? Is it a tick? Or a knock?
It could be a lifter not pumping up.
Use a mechanics stethoscope and check along each valve cover. You should be able to tell which cylinder is noisy.

Check the IAC valve. Take it apart and clean it, and then set it about 50% of the way out. Then do an idle relearn. The procedure is on here somewhere.
