If I remember correctly, reverse and second gear should always work in the 4T60-E no matter what is going on electrically. Sounds like a mechanical failure.

The fuel sending unit has an isolated ground. You should be able to swap the wiring between them if you're careful, I did this on mine.
The FG11A looks like the one you'd need with the 4-wire plug, however it's not listed for the Beretta, but other cars with digital gauges.

I would measure the resistance on the fuel injectors. I've had many that will cause the same symptoms because of an internal short. They should measure approximately 12 ohms when good.

The lighting is all handled in a separate harness on the drivers side.

Sounds like you may have a broken or disconnected shift cable, possibly very worn or missing shifter bushings.

You should have evidence of leaking fluid somewhere. If you can't find it under the car or coming from a wheel cylinder or caliper, then it may be the master cylinder leaking into the brake booster.

The newer style end link came out in '92 along with the new struts with different upper mount and larger brakes.

That stabilizer link definitely needs to be replaced. It looks like the struts are new, did you reinstall the mounting bracket for the stabilizer link when you swapped the struts?

The actual firing order of the engine is 1-2-3-4-5-6. The 1-4 6-3 2-5 is just how the wires are attached to the coils due to the waste-spark ignition.
