Is there a site or program out there that will let you take a picture of your car or a preloaded picture and let you show it with mods on it(paint, window tinting, body kits etc)

The most common is photoshop but to get decent results it takes a little time.  You litterally draw the new stuff on a current picture of your car.  Rims are pretty easy, paint can be a lot of time, a drop or lift isnt too hard.
