I have a 96 2.2L standard base beretta, my throwout bearing went bad and actually ate through the trany housing so now i need a new trany, at my aunts salvage yard they don't have any beretta's at all. I was wondering what tranys out of other vehicles would work. Possibly, is there a better trany I can use? Any help is greatly appreciated.

I'd think any GM car with a 96 2.2 5 speed would work. I'm thinking Cavi, Grand AM, Sunfire. I'll do some research to see if i can't find anything on this.

Is there any chance a transmission off of a 2.2 will bolt up to a 3.1?

Could be worse, you could have a 3-speed.....

Yep, the bellhousing bolt patterns on all the FWD engines except any SOHC/DOHC engine (other than the 3.4) are the same.
